Under what circumstances will an engineer not be able to set his own preferences from the menu bar (view --> preferences)?

Maybe you have changed Functional access for that role?
I believe you need to verify if you have modify rights on reference functional access

However what do you do for people who should not have reference data access but still need to change their own preferences?

Here is the correct link - "Personalized Response" and "Preference" factories should not be under Functional Access "Reference"
