In addition to what Sagi mentioned, in Flowdock Enterprise, Data Retention policies can be configured: Flowdock - Administration: Deleting chat and inbox - CA Knowledge. As your organization is on Flowdock Enterprise, this certainly could be configured at the request of the organization owner or an administrator.

No, unfortunately it doesn't. I am looking to see how I can delete all comments in a flow (that were not made by myself). I dont want to delete the flow- just want to refresh the flow and clear older conversations.

There isn't a straight-forward way to delete all messages of a flow or even a bulk of them. The only way is to delete them one-by-one. Each message has an 'id' and you can use the API to find the message id, then delete that message.

Here is an example I found for you where you see this code gets the most recent 100 messages and deletes them. You can see that it's using the API , getting the message IDs and then deleting them one-by-one (as said, there isn't a way to bulk delete them):
