Are they completely no function overlap like meat and vegetables ?
I do use the Database Agent to run MS SQL database queries.

At a basic high-level, the SQL Server Agent integrates directly to the internal agent of SQL Server itself, and allows you to schedule internal SQL Server jobs, as if it was being run through SQL server itself. The vanilla Db Agent runs SQL queries, Stored Procs and the Monitor/Trigger jobs for databases & tables themselves.
so, no real overlap - hope this helps
