I mark a task 100% complete in MS Project, save to Clarity and exit MS Project. When I open MS Porject again, that same task now has a 0 day duration and shows 99% complete.
Update: This is a new defect. The workaround I found was to use the Legacy Driver. I do need to know what functionality I am giving with the Legacy Driver vs. the New Driver.
Where can I find TEC1508652. I think this is a different issue. I will be working with support again today. Working with them last week, they were unable to resolve the issue or accuratly identify the root cause.
Are you on 14.1/14.2 and are you using the new driver? Was it created in Clarity initially as a milestone? If it is it may be a known issue documented in TEC1508652 and fixed in Eltz (14.3) which is due for GA in this Fall
If the task duration is 0 and you set the duration to at least 1 day, does the problem go away?

With the legacy driver you wouldn't be able to use MSP2013 SP1, other features new to 14.2 would still be there. See excerpt from the change impact guide for 14.2:

Microsoft Project 2013 Service Pack 1 is supported for integration with the new CA Clarity™ PPM Release 14.2 MSP Interface option. The CA Clarity™ PPM Legacy MSP Interface option does not support the Microsoft Project Service Pack 1.
Upgrade Action: Alert your project managers to this incompatibility if they plan to use the Legacy Interface option.
If auto-numbering is defined on the project object, the auto-numbering is enforced when you create and save a project to CA Clarity™ PPM. The project ID field will be read-only in Microsoft Project.

A flag has been added under Project Management Administration called “MSP Assignment Units Mapping with Clarity Assignment Max % Load" to allow customers to turn on or off the mapping of Max % Load when opening/exporting the project from Microsoft Project.
When saving or importing to CA Clarity™ PPM, the MSP assignment units value is always written to Max % Load, regardless of the flag setting under Project Management Administration.Upgrade Action: Set this flag based on your requirement for the Max % Load information when opening the project in Microsoft Project.
You can create or update the field mapping for CA Clarity™ PPM custom attributes and Microsoft Project fields to synchronize the values when importing and exporting data. Only the custom attributes of the Project, Resource, Task, Assignment, and Team objects can be mapped. The custom attributes must be of following data types:
