Knowledge Rework Blank Documents

We have a issue that when reworking a Knowledge Document there is a blank doc that is created after the rework is created.   Once we publish the rework the blank doc stays in the Top folder.   We are being told that this is because we added custome fields and it has to be there.   The problem is it is adding to our over all totals and coming up on reports.   We want these blank documents to not display in the top folder.   Has anyone seen this issue and if so how was it resolved.
