I would like to start with some clarification of how our Notifications work:
You can adjust what you want to be notified for on the desktop from the Notifications Preferences in Flowdock (Select the Icon from the top left of the screen, then select Notifications from the dropdown menu). You can also customize the notifications by Flow here.
Another point to consider is how notifications are triggered:
