We will be changing our primary domain in our Google Apps account. How will this impact authentication to Flowdock? What will we need to do to maintain authentication?

I answered your case, but the answer is since you have Email Domain and Google Domain settings set in your account then you will need to update them to reflect changes you make to your domain.
