Some of our projects have go live activities at multiple sites.  We need to report out on these with site name and date. Currently we have a facility lookup as a custom object.  Is there a better way to do this?

A "better way" depends on what kind of reporting you intend to do and if you are running into limitations with the current solution.  An alternative could be to use a custom attribute that makes use of the Location browse.  This would allow you to avoid needing a custom object.  It will also allow you to develop reporting that ties together the activities at the locations with resources at those same locations.  That would still be custom reporting, but it simplifies data maintenance, and normalizes the data in use.

I would be hesitant to suggest using separate sub-projects for each site (location) unless you have a large number of go-live activities at each site, and each site has a go-live manager.  This would have the advantage of using more of the native functionality, but does add some layers of complexity.  And, if you are using the new UX, you can run into WBS level limitations.
