For GDPR purposes, when we get a request to remove personal information from FlowDock, how do we remove the message or thread containing personal info?
I guess you are unable to do that from the product itself using the user-interface. You should be able to do that using the REST API. See: Flows | Flowdock API
You may use the 'Flow' resource as explained in that page to get and delete the flow. You will need to use an API token for that.

From the user-interface itself, your only option will be to manually delete the messages. The challenge here will be to find them. You can try to search, perhaps if some of them used certain hash-tags (#) then it may help you locate the messages. Once located, you can delete them.
However, if you wanted to do it grammatically then you will need to use the REST API: Rest | Flowdock API
and work with the Message Resource.
Your question is very generic. It's not very clear to me what specific messages you are trying to remove. Are you trying to remove all of the messages that referred to that user by @username ?
What is the criteria for you to decide which messages to remove?
If you can find ways to search for that criteria from the user interface then it will help you do it interactively. However, otherwise, you can use the REST API to narrow your search in a similar way and delete it using the API.

But either way, you need to be a Flow administrator to be able to delete someone else's messages.

But I still can't see how to delete a message in any flow.
