As time cannot be submitted at program level, where ideally program managers or program coordinators submit their timesheets in clarity for program level activities?
Programs are a special type of top-level project. Programs act as the parent or umbrella for one or more child investments.
You cannot assign staff at the program level and you can add milestones to programs, but you cannot add tasks or task estimates.
So, I think that nobody can submit their timesheets in clarity for program level activities.

I may use Master project and create tasks for track time for program manager/coordinator/program change managers.
I will define only tasks which track for program manager/coordinator/program change managers in master project.

Yes, indeed. However I felt leveraging a program would benefit in terms of reporting than having as a master project. In fact, its a proper program which has a cluster of projects.

Just create a project (eg "Program Management") as a subproject of your program and create tasks/book time there.
