I would like to know how I can protect my Windows 2008 R2 servers the installation of unauthorized programs, through the use of privileged accounts and policies?

ControlMinder Endpoint is designed to protect targeted resources.
in the current use case we don't have a specific target.
Hence this use case is not possible using controlminder endpoint.
By unauthorized program you mean prevent a user a from accidently installing virus/malware onto the server then this is not possible via PIM Endpoint.
Would suggest we have good antivirus program installed on the windows server.
If this is not case please provide us a example of what you are trying to achieve.
It is not really the case, what we are discussing, is whether policies can be protected in some way a user to install unauthorized software, these software applications could be, not necessarily virus / malware.
The applications could be installed in any directory and run its installation files with different extensions.
Any suggestions on this?

Just a thought, I would say you can try by restricting the registry from being updated by non-admin / non-privileged users.
As most of the applications will have to create a registry hive for completing a successful install.
But you would not be able to control the users from executing the install binaries.
